I like this suggestion.

Still, its similar to doing export PATH=$PATH:/some/path:/another/path,
taking care of it at the shell level. I was trying to fix this at the
SGE/middleware level without having to recompile as Ron suggested. Hmm, I
would hate to move the software into /usr/local/bin and NFS it and rather
not require users to set variables for them to see this software when the
jobs run....

I think, these are only executed with a login or at least an interactive
shell. 
What about changing the first line of your script to:

#!/bin/sh --login

Then they should be executed as usual.
