When I get it in the correct way, the loop in the sgeexecd script  
will use:

for jobid in `ls $execd_spool_dir/active_jobs`; do

the $execd_spool_dir should only be the one of the actual instance.  
So, jobs in the other SGE version shouldn't be touched at all.
